Any deleted files have to be recovered before using any cloning software. The only thing you try at the present time is using a program like Active Undelete to recover the file and then create a new disk image with all files intact.

Cloning is going to take what is actively available and seen into account when creating the disk image. Once files are deleted the cloning program looks at them the same way as none found. This is why using a data recovery program to rescue what you can first would be the advice on this.
