Default How to change...."NON SYSTEM DISK"

I recently installed a new harddrive in my desktop and installed the operating system from a set of disks that I ordered from HP. The computer has been up and running for about 8 weeks now and all seems to be running fine except that whenever I reboot I get a blank screen now that says "Non system disk....press any key". When I press a key it will then continue to reboot and start everything up and all is well. How do I change things so that I dont get that error message? Also I have transfered off my old harddrive files now and want to reformat the old drive and use it as a storage drive. Can I reformat a single harddrive by itself without disrupting all the other drives?

When you get the message do you have a disk in your drive or anything? When you format you will do 1 drive at a time. It will affect the WHOLE drive though.
