Yes, you can do that! You just have to select which hdd you want to boot from in the bios. If I were you i would just unplug the other hdd before you boot so nothing happens to it. I do that when I boot from usb flash drive.

are there any downfalls to it...do i just install the 2nd hard drive and set the bios to boot that HD first then install from CD? Or do i set them to boot from cd drive and then choose which hard drive to install on...also everytime i will start my computer will there be a option on which operating system i want to use or will i have to set bios everytime to boot up correct HD

Set to boot from cd then format the hdd and install on that hdd. When you have both up and running the only bad thing is I dont think you will be able to view things on the other hdd.

When your bios page loads every time you can just hit boot menu key and select which hdd every time. Or you could just go to boot options and select which hdd to load every time. It doesnt give you the option evey time.
