Default Will my motherboard be okay?

I placed washers over the metalized holes. I heard later that I wasn't supposed to, and simply just screw the screws in the standoffs. Do I need to take the washers off or will I be fine?

If you used washers it will be alittle less grounded (so to speak), but the boards grounded in other places. Dont think you will have a problem. Have you already fired it up and its fine? The only time you have to use washers is if you have to use a hole with no grounding strip around it.

The only thing I can think of is if the washers are large enough to cover part of the circuit board, which could potentially cause a short.

I have never used washers. I have never had a need to, not one grounding issue.
