Were both plugged in when Windows was reinstalled? Or did you have one unplugged at the time?

The problem is a basic loss of logical drive information and ending up with Windows simply not fully installing the second drive. Go into the device manager and look in the "disk drives" section and right click on the missing drive there. Simply click on the uninstall option and restart the system in order to have Windows redetect and install the drive.
