Default Trojan in a Website

i only know a little about website making and I recently took over a website for this small organization. but I'm afraid to do anything because the website somehow got a trojan, so no one can even look at it because antivirus programs aborts the connection. Is there a way to get that trojan out but keep my computer safe? from my understanding i would have to download the website files from the webserver but if i do wouldn't i get the trojan also? I'm not sure what to do, any help would be appreciated.thx
