Default I created a boot disk and Fdisked my CP but now

Thanks to the help on this forum I was able to create a boot disk for W 98 SE and boot into DOS and Fdisk my pesky CP. But now when putting the boot disk in and booting up then putting in the W 98se install cd and visa versa and by themselves and so on .Nothing happens except it says "non systen disk or disk system error" I got the bootdisk from Bootdisk.com where I downloaded windows98se oem version onto my floppy.
When booting into my floppy to fdisk I went to start and then clicked on "start in DOS" as soon as I did that I got the DOS screen and followed directions and beleive I Fdisked everything allthough it took a half a second no progress bar or anything ..Could I be stuck in DOS since when I shut the cp down I was unable to change the start in DOS selection because I cant get there ?? Or maybe the floppy has errors as I can't read it when I try .And when I put it in the CP I Fdisked and opened it it said 1percent then 2 percent and thats as far as it got .It just got stuck there. But when I booted into dos it worked good ( I think).
Any help will be very much appreciated .
