Basically:

Athlon S939 CPU's use DDR memory.
Athlon AM2 CPU's use DDR2 memory. DDR2 memory runs faster than DDR, but has higher latencies.

That's the only difference.

Athlon AM2 Motherboards will be able to support the AM3 CPU that will, eventually, be released by AMD, and is expected to be their answer to Intel's Conroe/Core 2 Duo CPU that will be in stock soon.

So, I would say get an AM2 system, simply for the fact that they can take future CPU's.

Those that shout Conroe from the rooftops, remember, he's building an Athlon system because of the price drop. Also, Conroe is a NEW piece of hardware, so is bound to have a (few) bug(s) in the first (few) batch(es).
