Every time I boot up, MSN pops up automatically.
How can I stop this - I'm guessing its somewhere in the registry, right?

It will most likely still start up on boot if you do it that way. You need ot gopen msn tools > Options > General > Uncheck the load when windows start box.

It did work.
I got a message box stating that changes had been made, and how to reverse if needed. Right?

Yea, it'll say that, but usually the program will overwrite any changes that you make in msconfig. Restart your computer and see if it opens still. If it doesn't then you're luckier then most people.
