Exclamation XP upgrade problem

Hi,
Was wondering if anyone could help me. I bought an XP Pro Corporate disc off ebay and tried to upgrade my pc from 98SE to XP. When it got to a certain point it said something similar to 'nt hive cannot be converted' and prompted me to cancel setup if this happened again. As it happens, I could not cancel the setup, so it only booted to the XP install screen instead of to 98.
I decided instead to install it onto the second hard disc, and then transfer any needed files onto it from the original through windows explorer. The files from the desktop could not be found.
Searching through the disc, I found aa folder marked 'user~tmp.@01' And within it there was a '.system' directory containing folders named 'Common AppData', 'Common Desktop' and otehrs similarly titled.
I looked in the Common Desktop folder and found many of the files and folders, but the folders were empty. When I found the properties of the folder though, it said that its size was 1.2Gb, the same size as the desktop was.
Does anybody know of a way that I can access the files within it which are not shown? It seems that they must be in there due to the size, but XP cannot seem to find them.

Any help would be greatly appreciated, thanks.
