On your first question, you would plug the monitor into the new card and that should automatically set the PCI-E card to the primary output.
Now as for your current problem, it sounds like you have a VGA cable for your monitor and the video card has two DVI ports. They sell adapters for a few bucks that convert DVI to VGA that you may need, however most video cards come with at least one adapter.
