Windows not recording preferences

I have recently been discovering that certain programs are not recording user preferences. For example when using Microsoft AntiSpyware i am asked if i would like to Ignore the Windows Messenger service running in the background. I would tick Ignore and select Remember this Setting.

Yes after a computer restart this setting isnt remember. Similar to my firewall running (Look 'n' Stop), i had created a series of application rules yet not after the computer was restarted all these new application rules have been removed.

Are there any programs which are renound for removing Windows Preferences?
