On most boards changing from onboard to AGP or PCI-E will see the onboard disabled unless you find another setting. Refer to the board's user manual about this. When in the DM simply under display adapters and disable any ATI item found there once the new card is in the right click menu.

What make and model board are you running there since that wasn't asked earlier? The manual can usually be reviewed online as well.
