Question 680i issue

ok this is kida wierd but you know the 4 pin molex on the 680i where you canconnect a 4 pin molex to on the evga 680i a1, i think it supplys more power to the graphics card, but when my 4 pin molex is conected to it and i turn it on, it turns on for less then a second and a orange light turns on , in the motherboard, when i took it out it booted right up, could this be a motherboard problem, and would it make a differnce to my gpu if that was connected and functioning correctly.
