Some loss of connectivity - ? after infection

Win XP home, SP2, AVG9, Spybot (with teatimer), Zonelarm (free).

Recently I have lost some internet connectivity. I have had an s3ek.exe infection on my usb stick, which was removed using a tool recommended on an anti-malware forum (sorry, can#t remember which one). I'm not sure if the problems started then as I mainly use a linux boot. Other recent software activity includes updating AVG from 8 to 9.

Linux boot connects normally, as do other PC's on the home network. Thunderbird can connect as normal, I can browse the home network fine, but both Firefox and IE6 are struggling. Entering the full URL in the address bar seems to connect normally. Clicking on links sometimes work, mostly not.

AVG, Spybot, Malwarebyte's and HJT have all been run - nothing detected (though I'm not very experienced with HJT).
I think some damage has been done to the system files - system restore failed because drives have changed (I use some truecrypt containers that are issued with drive letters by windows).
I have done a repair install of XP (perhaps unwisely now I realise) but there is no difference.
I have run a winsock repair tool with no improvement.
The problem remains if I close the firewall.

Update:
Connection seems to be working now. Uninstalled firefox. Uninstalled AVG9. Did winsock fix again. Reboot. Reinstall firefox. - so far so good.
