Once you have the new drive partitioned and formatted you can easily open two windows through Windows Explorer to copy and paste entire folders onto the new drive. You could leave the 40gb as the host drive to run Windows and run drive cleaners like CCleaner to remove useless files that take up space. You would slave the new drive to the 40gb first in order to partition and format that with the Disk Management tool.

If you are installing Windows on the drive you simply copy the files you want and could reformat the 40gb afterwards. First before doing anything with the new drive run CCleaner to free up drive space and defrag it then. You can download CCleaner free at http://www.ccleaner.com/download/
