CMOS Battery not allowing PC to turn off, possible?

Is it possible that the CMOS battery could make the Case power switch not work? Last night I Switched out my motherboard to test one for a friend, which I'm not sure if it worked or not because everything powered on fine, but no picture at all and I could'nt turn it off via the power button, so I had to kill the power via the power supply switch. Well here comes the really odd thing, when I put my board back in, it did the exact same thing, so I held down the CMOS button for a few seconds and all was fine, until I pressed to power button and yet again it would not shut off the PC. So I changed the Battery and all was well and now the power button works again, strange? Any ideas if the other motherboard might be fine and can the CMos battery do that?
 
Try pressing the Power switch and hold it for 2-8 secs.


Did that and nothing, the reset button would not work either. The only way I could turn it on or off is via the power supply. When I would turn the power supply on the PC would boot, almost like it never fully shut down
