Convert .mkv with audio & subtitles

I have a bunch of video files in .mkv format with multiple language audio tracks and subtitles, and I want to watch them on my Archos404 portable media player. I am thinking that the easiest way would be to find something that can encode the files into wmv or avi and choose just 1 audio track, and hopefully encode the subtitles directly into the video.

Does anyone know what program can do this, or have another suggestion on how to solve my problem?
 
not sure where they originally came from, i got them from a stack of dvd+r that a friend has. They are great for watching on comptuer because you can choose english or japanese audio and subtitles, but as much as I am out I would like to make them portable.
