External drives in conflict

I'm having problems updating my iPod library because my iTunes library as been completely moved to an external HD due to its size.
When trying to synchronize, iTunes opens a window saying that the files already on the iPod are missing on the iTunes library.
I check the music folders on the external HD and they appear empty.
Upon unplugging the iPod and rebooting the external HD, things get back to normal.
So, how do I fix this?

A little while back I did a complete reinstall of 10.04. I have an external USB drive that I use for storage that I had previously installed Ubuntu on, before I realized that it would be easier to use the drive for storage and have the OS on the original internal drive of the machine, which would mean that I could upgrade/reinstall without destroying my end-created content...
 
Thing is, the computer seems to be naming both devices equally.
"USB Mass Storage Device"
Thus the conflict is just impossible to avoid.
Changing USB ports has got no effect and re-installing the devices goes the same way.
I just don't know what else can be done.
