Good file management

Hey everybody, I am new here and just looking for some reccomendations. I am about to reformat my computer, but first I need to back up all my files. I have a 250G portable hard drive and a 250G internal. Both are almost full, but alot of it is comprised of duplicate files. I am looking for a software that will allow me to delete all the duplicate files and make sure that I have everything where I want it. Is there a program that you would suggest?

You could drop everything into a single folder, in each drive, and compare side to side. # of files to # of files. Adjust and fix.

But a program that does this.. I havent heard of one.

You could make a scipt...

Gets all file names, compare, and copy non existent ones to the the missing location.
 
Thanks for the response Trizoy. I know my last resort will be dropping everything in a single folder and going from there, I just dread the time that will take. I couldn't write a script that told a pair of scissors to get out of a paper bag, so unless anyone has a software fix I will be spending long hours looking at files.
