How should I do my Fan Setup?

I'm going to be purchasing a Phantom 410 after Christmas and I'm wondering the most efficient way to have my fans setup.

It starts out with one 120mm in the front intake which I will probably leave that way. Also has a 120mm exhaust on back which will stay the same. Top has a 140mm exhaust towards the back.

Now my options are a side fan (which I'm sure I'll do). The other 2 slots I have to use are another top exhaust or another front intake? What should I do? Also for the side vent fan, should it be intake or exhaust? Will roughly sit above my video card.

I have two 120mm fans to work with.
 
Just make sure the hot air can get away and the fresh air comes under it.
The best is to take all fans on the back and the top as exhaust and the ones in the front and on the side intake.
 
Put another exhaust on the top. Heat rises. Side panel fans don't do much, unless they're really big.
 
Here's what I would do.

Put a front 120 above the other one and remove the upper drive cage so that top fan blows straight to/towards the top of the gpu/pcb.

I'd still have the 2x 3.5 cage at the bottom and if I needed more I'd use 5.25's for 3.5's. If I wound up needing a spot for ssd, I'd either velcro it to the top of that lower drive cage, or put it in the bottom 5.25 since a card reader or other bay device could fit at the front of that same bay w/o the ssd sticking out the back.

I'd also put a 120 in the bottom just to help feed the gpu cooler/keep air moving upwards, and a 2nd 140 on top.
3x 120 int. and 2x 140 + 1x 120 exh. of such speed or static pressure apporpriate.
I live in a dusty climate so mine is very slightly pressurized.

My case is somewhat similar, in that, most all the intake if from fans since I don't have any open mesh that the exhaust can draw from.

6 case fans. More than really needed but slow speed and quiet while still moving a lot of air. Since you have budget remaining(ha ha), I might get a fan controller. Or is that a controller I see in your pic? And if I was thinking of putting an ssd behind it I'd see what controllers were available, to be able to do that.

(Then I'd make the side window bigger which would also do away with the side grill :))

There is an included fan controller on the case. Thanks for the suggestion on the removal of the HDD cage. I only have one regular HDD so I can just stick it in the bottom. I don't really want to buy any more fans but I'll end with 5 to work with total. Thanks for the detailed response.
 
what you probably want is more negative pressure, but whether you want the top fan or not im not sure about, it may cause turbulence around the heat-sink that is trying to draw in air.
