Loaded some backed up files and access is denied?

So I finally got my computer back from the repair shop after 2 painfully long weeks.

They wiped my hard drive when they transferred all my components to a new case along with new parts.

I used a backup I had on my external harddrive to restore most of what I had.
But most of the files when I try to access denies me access.

Whats going on?

Some files I had were under a user folder that moved to the new main user folder and none of the things I have I can access.

When trying to open one of them i got the message:
Can not open file "C:\users\Owner\Desktop\New Craftbukkit Server\server.properties".

I have learned about changing Ownership of the items but that doesnt seem to work.

When it says Desktop, that usually means it is a shortcut to the desktop from the main program, and if you did not back up the main program file it has no where to look for it.

No it was the full program.
It wasnt a shortcut. Shortcuts have that little arrow in the bottom left of the icon and the folder I was using had no such arrow.
Plus none of the files in said folder are shortcuts either.
