Multiple programs suddenly stopped working Win 8.1

Hello CF, I have another quick question. So I just had a major issue on my main rig last night. Multiple programs appear to have been broken, when clicking on the shortcuts they would no longer work. I already re-imaged the PC because I know something got very damaged. However, moving forward I am not sure what to think of this. What caused it? A virus? I also had a script that I created in the Task Scheduler to reboot the PC every night at 4AM. I noticed in the event viewer that there was 1 "Unexpected reboot" critical message in the last 7 days. Could this script that I created somehow have damaged the windows install?:eek:
 
Is there any way to create a script that will reboot the PC safely?

Thought there were options to shut down, and power up at different times, just set them a few minutes apart.

Note: I may be confused with OS X.
 
Any particular reason you want it to reboot at 4am? Why don't you just shut it off when not using it?

You also shouldn't need daily reboots, otherwise something is horribly wrong with your system.

The logic behind the script to me was based off ideas such as presented at this link: http://www.howtogeek.com/131595/is-there-any-reason-to-actually-shut-down-your-computer/

I was under the assumption that there was some level of performance benefit from occasional restarts. I have no issue with leaving the PC on all the time, I just created this script to restart it. I have a feeling that this caused some type of issue with the OS however for some unknown reason.
 
Unless you use your system every hour you are awake then shut it down as you are wasting electricity by keeping it on. When you go to bed, shut it down.
