I was wondering if an onboard video mobo functions worse then a no onboard video mobo if you have a GPU on it.

Nope, it won't. As soon as you throw in a dedicated video card and make sure in BIOS settings the dedicated video (PCI, PCI-E, AGP instead of onboard/integrated) is set us default, the onboard card will be disabled and will cause no interference in any way.

Now, if you wanted the onboard GPU to be active with a dedicated card, for a multi-monitor setup, for example, that's another story... but if you plan on not using the onboard, you're cool.
 
You wouldn't generally notice any difference unless the onboard isn't totally disabled while having a separate card installed in the device manager as well as in the bios setup program. It's not whether a board has or doesn't have an onboard vpu that determines things like ocing capability and what features as well as what hardwares are supported.
