I'm wondering if I replace the Motherboard what happens to vista on my Hard Drive? Would it still work with the new motherboard
 
Not normally no, the best solution is to reinstall Vista as if somehow the motherboard worked without reinstalling Vista then it would be very buggy. I strongly recommend backing up the things that you need and reinstalling Vista
 
When you mean reinstall you mean just start from factory condition or what it's called or buy Vista? (Which I really don't want to do)

If it didn't work, you could try inserting a Retail Copy of Vista and selecting "Repair", but you'd obviously need a retail copy for that.

An OEM disk wouldn't work with a new board. They're hardware specific.
