Serial ATA 3 6G

I'm pretty sure i'm on Sata 2 and i noticed a big step up from IDE when i made the switch earlier this year. So therefore yes it is definantly worth the upgrade.

Is it a problem when I try to connect a 6G drive to my MoBo that only supports 3G drives? Will it work?

both use the same connector and both will work together. You can use a SATA 3 drive on a SATA 6 header and vice versa
 
Is for example the boot speed significatntly reduced? I am mostly curious about that, since my boot takes upto 2 minutes

No. The interface speed only really affects burst transfers on a traditional drive. The mechanical components can't read/write data as fast as an SSD. A newer mechanical drive will be faster than that old one though.
