Some sort of Virus

I was on this site and a message popped up in front of me saying that it had detected a virus. I quickly shut the browser off and went to scan with AVG Free Edition.
I scanned and all it picked up where cookies, no virus's of any sort.
Does this mean im safe? Have i done the right thing
 
1) Boot into safe mode.
2) Run a full scan with AVG Free and Malwarebytes. Delete harmful/infected files.
3) Restart

Rinse and repeat until nothing is found.

Some sites have fake pop-ups claiming you have a virus, while some trojans that have already infected your computer will route Internet Explorer and other browsers to pop-up messages about your infected computer and navigate you to some rip-off site to download and pay for an Anti-virus that you don't really need.
