SSD installation problem on Desktop PC

I'm not expert enough to solve this on my own - please help.
My desktop PC has two HDDs and I disconnected both from the SATA sockets and installed, in a SATA socket, a Plextor M5 Pro xtreme, 256GB, Sata 6Gb/s SSD.
This all worked fine, but the increase in speed does not justify its cost. This I think is due to the motherboards transfer speed being only 3Gb/s not the 6 the SSD is capable of.
I then reconnected the two original HDDs, and again all works well, they being accessible should I need them.
However, When I Click on the "Safely remove hardware & eject media" icon, I have ALL three drives showing as being able to be ejected.
How do I clear the HDDs from this list? or does it matter if I accidentally click them to eject?

3 Gb/s vs 6 Gb/s isn't really that big of a deal unless you're moving large files all day. The main benefit you'll see is the access time and multitasking situations where a normal hard drive would waste exponentially more time trying to seek for all of the data. For your OS and similar your experience shouldn't be limited between the two as the 4k operation rate is well below the interface transfer rate.

The 'safely remove' is for hotplugging. I don't believe Windows will allow you to remove the active volume, but if this icon annoys you, you can usually uncheck the 'safely remove' on the controller side similar to:
