I am wondering that is that possible to synchronized my own hotel database with agoda.com or booking.com ( i have registered my motel under agoda.com and booking.com ) by using PHP code so that the database will update automatically when customer reserved a room from agoda or booking.com webiste?

I did not see those sites but you can synchronize your databases using php codes. Its a quick and easy job.
 
I will need more information before telling he code, what is the steps for registrations?
Does the customer register a form and submits it and then store that info in the database?
 
Yes, the customer has to register as a user if they reserved the room within our hotel website, if they reserved the room via online travel agents like agoda.com, booking.com ....etc, they don't have to since they will completed the whole booking process from their website.

Beside, you never hear about agoda.com or booking.com?
