System partition not on boot drive

This is what my disk management looks like, what are the consequences of not having my system partition on my SSD boot drive, and how can I fix this?

The site is too busy to load the pic but if you installed windows while this other drive was attached to your system then its possible the boot files are on that drive instead of your SSD. If you remove that drive then your system won't boot. You would have to reinstall windows without the other drive attached.
 
I plan to use the HDD as a storage drive with my OS on the SSD, will this be a problem if my system partition is on the HDD?
 
Try removing the data cable from the regular hdd and see if the system still boots up. If so, then you are ok.
 
As I recall there is a way to reallocate the boot partition onto the system partition by swapping files around and fiddling with the partitions, I remember doing it around 3 years ago.

Although, it was an absolute nightmare and would probably be easier to just reinstall windows :P
