Do you which program it was for? It sounds like you have program locking or an invalid registry key loading for a program you already removed. The first thing to look at would be the task manager to see what processes are running. If you spot something you know you removed cliick the end process after highlighting it. Look in the msconfig utility and disable the unnecessary startups there. Then run a good registry cleaner if you know it is something you already uninstalled.
