What is the deal with Google Analytics

well simply put Google Analytics dont make much sense to me, especially their statistics.

I use this service with all of my websites no matter how small the website is.

With my major website I also use my own built in analytics tool written in PHP.

My point is that Google Analytics show quite similar statistics regarding visits however my own PHP tool sometimes tends to show very different statistics for each site.

To be more exact my Google Analytics could show 600 visits per given day in case of 2 separate websites while one website shows (my own PHP tool) around 700 visits (including bots and stuff I guess) and the other website could show 1500 visits on that exact day.

There sometimes (not always thank god) tend to be big differences what Google Analytics says and what actually happens on server.

Any opinions?
 
It should not be. As far as I understand Google analytics, their algorithms should account for each user who has javascript enabled right. That way the statistics dont account for bots and spiders.
