The Intel one is way cheaper and I am wondering if it is significantly better than the compatible one or,in the long run am I better of with a new mobo forcing me to also buy new RAM.

Alright, you already have one of the best CPUs for your platform (Socket 775). There is really no point buying another 775 CPU if you already own a Q9300. I know there were faster Core 2 Quads than the Q9330 but there's no point buying one of those now, because these are all pretty much beaten by the FX-6300.
So, if you want to upgrade, you will need to buy a new motherboard. For the FX-6300, you're going to a board with an AM3+ socket.

The AMD is much newer and twice as powerful as the Intel chip.
Exactly. You'd be better off upgrading your entire platform. Get the FX, get an AM3+ board and get some nice 1600MHz or 1866MHz DDR3 RAM to go with it.
