My system specs:
Asus P8z77-VLX (Latest BIOS)
Intel i3-3220 3rd generation CPU
4GB Corsair 1600Mhz RAM
MSI GTX650 2GB/OC PCI-E 3.0

I upgraded my GPU card to PCI-E 3.0 MSI card. When I checked in BIOS there is no setting for PCI Gen 3. I set it to Auto. In GPU-Z it shows that PCI interface is 2.0. Why I can set to PCI-E 3.0?
 
The 3.0 just allows for more information to pass through the bus, but that card isn't fast enough to even use all of the capability of your 2.0 slot. Don't worry about it, you're not losing any performance at all as there are only a handful of cards out that will need the speed of a 3.0 slot.

It's basically the difference between being in a 55 mph zone and a 75 mph zone. Sure the second is faster but if your car only goes 45 mph (just as an example) it wouldn't matter which speed zone you were in.
