My super weird computer problem

Honestly, in my 28 years of life I haven't seen anything quite like this.

I recently build my first computer after about 10 years of not building computers. Here are the basic stats:
OS: Windows 7 Ultimate x64
CPU: i7-4790K
MOBO: GA-Z97MX-Gaming 5
GPU: GTX 970 GAMING 4G
RAM: Ripjaws X Series 32GB
HD: 120GB SSD + 960GB SSD

If you haven't watched the video here's what is happening to me. Many programs (Minecraft being the example program that is affected by this) become unresponsive for a fraction of a second many times over but continue to work after that split second is over. In conjunction with that the same affected programs seem to open a duplicate of itself and then close itself. When that happens any keystroke or mouse click will stay persistent until they same key or button is clicked to trigger the button_up event.

I've no idea what's causing this. All the drivers are up to date and everything is correctly installed to my knowledge.

I've setup the paging file to go to my larger non-OS/Programs SSD because every time I'd work with Premiere CS6 it would just eat all my storage. This is really the only major thing that I've changed.

If you fantastic people have any ideas at all I'd love to hear them otherwise I'm just going to be reinstalling Windows. Also, I'm sorry if this is in the wrong section. I wasn't too sure where to post because it might be a software or hardware related issue.

Did this start happening from the very beginning or did it just start? What power supply do you have?

PSU: SILVERSTONE ST70F-PB 700W

I want to say that this has been happening from the very beginning but I can't totally be 100% on that. I built it, installed everything, and then had to leave for a week because my job needed me else where.

Anything in the event viewer? Ram usage seems fine, not pegging it or the cpu usage. Could be hard to track down.

1. memory errors
2. Video card issue
3. short somewhere - try building the pc outside of the case on a piece of cardboard.
4. hdd/ssd issue

I'll have a check in the event viewer but I am thinking about how it might be a short now. The front audio ports at first didn't work until one morning when they randomly did. When I first got all the parts I did built it on a box to make sure everything was working as the case was the last part to show up. Hmm.

None to my knowledge. MalwareBytes comes up clean in safe mode too.

I was looking in the event viewer and this is what I've seen so far when trying to run Minecraft like in the sample:
An I/O operation failed.
An attempt to clear an error on the USB bus failed.

Disconnect the front panel usb ports from the motherboard and see if it continues. Sounds like there is a usb short.

Did you bother to read the thread from the beginning?

I'll give it a go. I'm not sure it's the front panel, but the motherboard maybe. Nothing is plugged into the front and when the I/O error happens the mouse and keyboard just stop. They are plugged into the back motherboard USB ports.

Did this just started randomly happening?
The two errors just now started to show up with the event viewer and Minecraft both open at the same time.

Well, the front ports still run off the same chip the back ports run off of so it can be the front ports. Also, check to make sure that the I/O plate isn't stuck inside one of the back usb slots. I've seen this happen inside an lan port.

Since this case is a pain to work on I'm just going to take it completely to bits and stick it back together again on a box minus the front ports so I can have a good look at everything.

Alright, it's out of the case, running on a box, and without the front usb/audio ports plugged in. The programs run exactly the same as in the example video. So that at least rules out the I/O panel. I'm going to check the memory right now. If nothing turns up on the memory size I'm going to switch the page file back to my OS/Programs SSD.

Edit: No memory errors found.
Edit 2: Revert of page file back to OS/Programs SSD did not help.

I would rma the motherboard since the front panel has been disconnected. However, is it possible that either the mouse or they keyboard usb cable has the short? Try different mouse and keyboard. All you can do is diagnose until you think its the motherboard.

Honestly, I've been having trouble with them on this computer, front or back USB ports all cause them to dropout if farther than three or four feet away or the line of sight is blocked by something between them and their receiver. However if I hook their receiver up to a USB hub and connect the hub to any of the ports they both work flawlessly as they do on my laptop.

Going to test the SSDs shortly and then see if there is a program to test if the video card is working correctly.

Edit: The SSDs are okay and the problem is still occuring with the video card removed

Okay, so, sorry for the double post.

I reinstalled Windows and everything is working as it should be. No USB troubles or anything. I guess something must have not been completely right with that first install? Ah well. I'm just glad it isn't the motherboard.

Thanks for all the help and suggestions guys. :)

So it must of been some software. I honestly think it has to be cause it was creating frame rate issues but right after you reinstalled windows and played what you played it started running well again as you said above.
