I have to listen to music at night to be able to sleep and I have a Bluetooth dock connected to my phone which I use to play streams from TuneIn. I used to be able to listen to the stream and keep it going all night with the phone locked and it would still be playing when I woke up some 10 hours later. However after getting iOS 9 this no longer happens. Now when I wake up the stream is stopped meaning it stops playing sometime overnight. I can't figure out why this is happening and I want the stream to be nonstop again!

I have an iPhone 6 running iOS 9.2.1

So the stream does play but it stops in the middle of the night? As long as you're getting to sleep I don't see why it'd be an issue but have you tried reinstalled or updating the TuneIn app and/or iOS?

If you need music to fall asleep, and you don't realize it stopped until you wake up the next morning, what's the problem?

Streaming music doesn't just stop on it's own, it's likely the app that has a time out after so much time since it assumes you aren't listening anymore. Check the app settings, or try a different app.

Yeah I don't see what the issue is either...

If it's streaming from the internet maybe it has a time out like Geoff suggested to stop your internet bills being sky high.
