Reason I chose a watercooler is because that case comes pre-intalled with four fans, 3 120mm and 1 140mm so should I still change it? or will an extra cooling system even fit?

You can get a lot better case than that one. There are a few that are similar on the outside but with better hardware features.
Go for ATX mb. The D3H is an ok board but for your budget you can get a better one.
For cpu cooler, bigger/newer model allinone if thats what you want or HSF. With HSF and more fans than mb fan headers, you can use the molex power connectors for basically as many fans as you want but to control the speed of the ones not connected to the mb you'll need a fan controller.

The CX is an ok ps but there could be better for $70.

Is that $150 OS retail? OEM is $100 or less.

For sub 1300 it can be better in a few places.

OEM is what comes from a builder. Like you, Dell, HP...the only diff between it and Retail license is you are your own support and you cant reinstall it to another pc, or the same one if you change a bunch of hardware-namely the motherboard. As long as you don't change the mb you shouldn't have a prob reinstalling it to the same pc, like if you changed hdd's or ssd.
