Case question, please help

My case supports ATX style boards problem is all but 2 of the stands that hold the motherboard up don't allign to the open holes on the boards, instead that rest on the very outer edge. Is it ok to leave them screwed into the case for that little support or would that damage the motherboard when I power up?
 
I would take them out if they aren't actually holding the motherboard in, I left some in when I built my computer and it shorted the motherboard and it wouldn't boot, I took everything out, only put the brass standoffs (stands) that were needed in, and it worked Ok.

So, in short, I would take them out.
