Are their any things I need to worry about with buying a new video card with my microbtx mobo and psu? Do I need to get special ones to fit the case or will any video card and psu fit?

They still run PCI-Express cards even though they are a server type board. One Intel model can be seen at http://store.pagecomputers.com/store/productlink.asp?product_id=758543&scs=CNET#tab_technical It still uses a 20+4pin main power connector on the Socket 775 model there.
BTX boards are not, by nature, server boards (although you can, of course, get BTX servers).

To answer the question, any PCI-E video card will work.

EDIT: Only just noticed the 'micro'. That will limit your PSU selection

What they are is a different form factor Intel came out with in 2004. Servers boards themselves often will use a btx not atx type power connector. Take a look at an OCZ's universal power connections on one of their model supplies. Is that an Intel model board or a Socket 939 model? On the usual 10.5x10.4 btx non-server model board the power connections are shown here http://img134.imageshack.us/my.php?image=btxformfactorpg27wo7.jpg on page #27 of the specifications seen at http://www.formfactors.org/developer/specs/BTX_Specification v1.0b.pdf
