Constant power to MB and GPU?

Since I'm here, I might as well post another "interesting" problem.
So I'm not sure when it started.

Basically when I turn off my computer, complete shutdown, my graphics card LED is still on and my motherboard LED is doing a "breathing" LED and the code is lit.
I unplugged the power cord, its still on. Then I started unplugging everything one by one.
What's weird is that when I unplug one DisplayPort, my graphics card went from Yellow to Amber like color, then I unplugged another DisplayPort, all the lights shuts off. Pretty weird huh?

Specs:
Motherboard: Asus Z170 Deluxe
CPU: i7-6700k
RAM: 4x4GB Corsair Dominators
GPU: MSI Lightning Edition 980 Ti
Monitors: 3x Asus VG248QE

You probably have a utility enabled in the bios that allows it to remain powered at all times, like for usb charging for instance.
 
Definitely way more then enough power to run everything. Has it always did this?

It looks like this motherboard has an S5 shutdown which may be why you see this. Looking in the manual to look for the setting for explanation.
 
Found online where people had to update bios to get the board to fully shut down. Try doing that.

Bios version 1801 is the latest.
