CPU fan controller fried already???

I JUST built my new gaming computer and it was working like a dream, very silent. While I was using it, my power flicked off and then back on again. I wasn't worried. My pc booted normally, but AFTER it loaded windows 7, the cpu fan sped up all the way and stayed there. I uninstalled my speedfan program, thinking it might have something to do with it, but it changed nothing. I shut down my system, left it off for a few minutes, but nothing changed. Then, I put it to sleep, and when it waked up, the cpu fan went CRAZY! It kept on speeding up and slowing down erratically! Is the motherboard fried??? Can someone please help?

It's possible the CPU temperature sensor is faulty. You could temporarily run the fan at full speed from a spare PSU connection or piggyback the chassis fan connection. Once the fan is running at constant speed, check the CPU temperature and see how it varies.
 
I have to say I'm really surprised about how easy it was to build this system because I know little to nothing about computers.

I've checked the bios and everything seems in order. The cpu temperature is more than adequate, running in the 40-47 range during ultra settings on Starcraft II. Now, I formatted a spare hard disk and added all my files. It didn't take very long because I've only had the pc a few days. The cpu fan worked perfectly, for a while. I noticed I had a windows 7 update to install so I restarted my computer. When it restarted, the fan issue was back. The fan just runs at its max rpm all the time, and pulses after sleep. I know I posted in motherboard, but is there any way the update could have caused this? I also restored the system to before the update took place, but it didn't resolve the issue.

Now, I ordered a new cpu fan before this all came about because, contrary to what I've heard about stock fans, the fan I got seemed very small and very cheaply made for a six core processor. It has a manual rpm control, so if I can't find out what exactly is going on with the fan controller I'm planning on just disabling the mobo's smart fan from the bios and use the manual control instead. Still, resolving the issue would be ideal. I'm going to pour over the bios again... :(

I'd like to add one more thing, if it helps, the cpu fan only does this when windows fully loads. In the bios and the welcome screen the fan runs fine.
