Custom Build Problem

I have a custom built desktop that is giving me some problems. The computer is running fine until I try and power down. When I shutdown Windows 7 the computer turns off (Kinda) my fans keep running and my case power light starts blinking. Also when I have my audio hooked up there is a popping noise from my speakers. Does anyone know any trouble shooting or had similar problems before. Thanks

When you built the system did you use the brass standoffs between the case and the motherboard?
