I'm in the process of my first build and on my MB I have (4) SATA 2 Ports and (2) SATA 3 Ports. Do I use the SATA 2 ports and if so, does it matter which ones?

Use the SATA II port. The DVD drive would be a waste of SATA III. It does not matter what port of the SATA II ones you use.
