Once you set the board down inplace you will first have to lean it a little so that the rear ports fit through the opening on the rear of the case itself. While doing that you place the cover plate in front of the board so that everything goes in snug.
Many of the cover plates simply see breakouts where a port will then fit into those. You'll see fast enough if you don't have the right ones pushed out. For different types of boards you will see more of difference there.
