Hard drive ?

Ok, so I didn't have any anti-virus software on my hard drive (I know, dumb) and of course I got a virus and by the time I knew it I had so much crap to get rid of that I just loaded windows to my second HDD. Now I want to clear that HDD that has the virus on it. But one thing, when I boot up my computer a screen comes up asking me what OS I want to use, and both of the choices are Windows XP pro. Now I know that's because I left the OS on the HDD with the virus. Will deleting that HDD get rid of that and also if I delet the infected HDD will it mess with the boot process at all?

Asus P4P800
Intel P4 3.0 HT
768 PC 2700 RAM
WestDig 100 GB HDD
Maxtor 40 GB HDD
Audigy 2 ZS
Radion 9600 256 MB

if you delete the infected partition(s) on the infected hdd, then the other hard drive should be fine as long as you make it your primary hdd then the other one could be used for storage

this is just a guess but could he have set the pins on his harddrive to both masters or something  just a guess no ridicule please :D
