I have so many corrupt files!

So, I was just using CCleaner (Crap Cleaner) to clear my computer of... well... crap! But, I kept getting a little popup every 30 seconds saying that CCleaner could not read the file, please run chkdsk to fix it.

My point is, is there anyway to get rid of all these corrupt files such as a registry corrector, or something?
 
I don't know how to run it :D Nevermind found out how to run it! Fixed my problems.
