This is my first time building computer and accidentally, little thermal paste in on few pins. I tried to take them out, but I thought I will damage the pins. Would it be fine?>

How did you manage to get it on the pins?

And yes, it would be a good idea to clean it.

If your thermal paste has alot of silver or electric conducting metals in it to transfer heat it may short the pins out... maybe the CPU and motherboard too. Best to clean it up (probably with alcohol?) and let it dry

ALL "good" thermal paste are none conductive so you don't have to worry about a short. However, just to be on the safe side I think you should clean it off. I don't think you would need to go to the extreme of using alcohol to clean the pins, just make sure that they don't connect would be sufficient.
