Does this HDD cooler fit with it in the 3.25 bay or go in an empty 5.25? If it is a 5.25, can someone recommend one that fits in the 3.25 with the HDD?

I don't know I never use HDD coolers, it's got a 1 year warranty so if it dies fast at least you can get a new one for the cost of shipping. People are saying the fan is loud but at 30dbA it's not that loud.

Noise is not a factor for me. Can anyone say tell me quality difference of these 2 hdd coolers?

In most Antec cases and some good cases, they have an area in front of the HDD bays where you can place a fan. On my P180, I have on in the front and in the back to pull air across them and then onto the PSU.

Most newer cases have a place to put a intake fan in the bottom that blows right into the harddrive rack
