Need help!!

First off I have 2 partitions. My computer crashed somehow to where I could not boot into my windows or linux. Somehow the drive letters got switched so what was once my c drive is now d and what was d is now c. so i had to install windows on the second partition in order to gain access to my 1st partition. Once installed i had to modify the boot.ini file so it will load my original windows which worked i got in and everything is fine. Now the problem is i need to format the second partition that i dont need anymore for linux but the problem is that the computer still thinks that partition 2 is my c drive i guess so it is still using the boot.ini on partition2 instead of partition1 even though i switched the drive letters. So i cant just formatt it and whenever i try to instal linux i just get an error which has to do with the boot file. So is there any way i can fix this problem. Im sorry if this is too long. i have very good computer experience but im just stumped.
 
but what im trying to say is that the boot.ini file is on the d drive and i want it on the c drive so i can format d and use it for linux
