NH-D15 Fan. Motherboard RAM placement in the way.

Big reason I refuse to use massive air coolers.

I wouldn't mess around trying to do a ghetto install, you potentially will not make good contact to the CPU and defeat the whole purpose.

I'd personally return it and look for something that will fit, but maybe someone else has and alternative suggestion.,

There's probably 2 options available to you. Well maybe 3 if you get a new cooler... but

1. Rotate your cooler so it sucks air from the bottom and vents upwards.
2. Buy low profile ram.

How to I tell which way it sucks in? I guess that won't bother the GPU if it's sucking air out of that general area.

On the Noctua, the outer fan is the intake fan.

Have you tried raising the outer fan for more ram clearance?

Maybe I'll try that first. I knew it would still fit slightly raised, I just didn't want to assume it would actually work properly.

The Noctua D15 would work even if you only have the middle fan installed. It won't work as efficiently and I wouldn't recommend it, but it'll work.

Definitely try raising the outer fan first. The only thing you might worry about is your case clearance.
